Whenever lava flowing on water would generate stone, Flowstone adds a chance to generate an ore block.
Both which ore and with what chance are based on vanilla ores distribution, they are both height (y coordinate) and biome sensitive. This means that, for instance, diamonds can be generated only under y equals 12, and emeralds can be generated only in the Mountains biomes.
Moreover, any altering on the vanilla ores distribution (by adding more and new ores or biomes) should be reflected by Flowstone accordingly if such alterings are properly implemented. A reload may be required.
Briefly, for each block of magma within two blocks in any direction from the generated block (so a 5x5 cube centred on that location), the chance of getting an ore instead of stone will increase.
